stunt_muppet posted a great theory about where Optimus's trailer goes when it disappears (it involves a TARDIS). And that reminded me of something that I'd been meaning to post for a while, but I didn't have the proper screencaps until now.
Today in Laurus's Crazy Crossover Theories: G1!Cybertron had some kind of contact with Gallifrey during the Great War.
Why do I think so? Scale issues.
We have characters like Omega Supreme and Skyfire, who are bigger than the average bot, because they're supposed to be able to carry others. Sure, there are still a lot of crazy scale problems, because this is Transformers and it's not like the animators were really paying attention. But at least it's made clear that they are supposed to be large enough to function as transport.
In a wonderful case of "I can't believe this fits in with my nonsense", we know for a fact that both of them were already around during the Golden Age. Old models, perhaps. Because we also get to see bots like these:

See? Definitely bigger on the inside. And let's not even start on the hammerspace wonder that is Soundwave. I BLAME GALLIFREY.
... also I kind of ship Cosmos/TARDIS now.
